• Ingenuity Pathway Analysis (IPA) and Advanced Analytics are intuitive web-based applications for quickly analyzing and accurately interpreting the biological meaning in genomic data.
  • The Center for Health Insights manages accounts and schedules access for the UMKC Ingenuity Pathway Analysis (IPA) and Advanced Analytics.
  • The IPA Knowledge Base integrates detailed biological findings from peer-review literature with related data from sources such as RefSeq, OMIM, and ClinVar as well as information on drug compounds and much more. The repository, manually curated for more than a decade and continually improved, offers scientists the ability to find relevant biological connections faster and more reliably than would otherwise be possible.
  • Accelerates research by bringing the biology into the data, simplifying the process, saving time on literature searches, and allowing every single gene of a microarray to be viewed giving researchers insights that might have been overlooked.

What are Ingenuity Best Practices?

  • Calculate metrics outside of IPA (e..g. fold-change, p-value).
    • Only 1 header row allowed
    • One column must have identifers, perferably the left-most column
      • Best to use numeric identifer
    • 0 to 3 expression value types per observation
    • Can have up to 20 observations
    • IPA will only look at the top worksheet in an worksheet
  • Group related observations into a single spreadsheet if possible.
    • Time course, drug concentration, cell lines, etc.
  • Specify array platform (chip) if possible.
    • It is OK to use “Not specified/applicable”.
  • Pre-filter data at the lowest threshold that you have confidence in.
    • For example, probe measurement p-value of .05 or other criteria.
    • Use the Recalculate button to refresh the screen.
